In photoshop you can save an entire layer of images etc. Is there a way to do this in GIMP?

You want GIMP's default format: XCF.

Yes you can use gimp's format, that is probably best. Or Gimp can save in PSD format, that can be useful if you are using both programs or working with team members who use photoshop.

I want to help design a "sandpark" MMO. Optional interactive story with quests and deeply characterized NPCs, plus sandbox elements like player-craftable housing and lots of other crafting. If you are starting a design of this type, please PM me. I also love pet-breeding games.

I always save as psd when I want to keep layers. I don't know if that has drawbacks, but it always worked for me.
I save in .xcf all the time. As said before, it is GIMP's default format.
